Bolts are available from numerous sources. The 2 most common ways of obtaining them were to destroy enemies and smash crates found in each level. However, you can also obtain bolts from anything can be smashed in the Ratchet and Clank Universe, such as lamps, lights, vases, machines, glass and even plants.
